I own a German Shepherd(Jessy) that spent 3 and a half months with my old dog(Roxy) who was hit by a car, but ever since Roxy died Jessy is afraid of other dogs and intruders on my property. Any suggestions on how to stop this cowardly behavior?

There is something going on that neither you or I know about. You need to force into the "scary" situations with you by her side. You need to SHOW her that whatever is scary is not. Dogs know absolutely nothing until we humans show it to them. Encouragement and treats will help her to not be scared but you must be consistent with the training, it must be done on a daily basis. Any other questions, let me know. I am a behavorial dog trainer.

Robert,
You are an idot and should be beaten.
